In the deductions section, Traditional and Roth IRA Contributions, are these contributions above what is already taken out of my paycheck?

No.   What is taken out of your paycheck is for an employer sponsored retirement plan which is NOT an IRA.  It is reported on box 12 on your W-2 and nowhere else.
