My husband is active duty military, with boxes, 15 &16 filled in with nothing in box 17, causing us to owe in pa. Pa should exempt state taxes for active duty.

When I leave box 15 & 16 empty, the tax goes back to zero. Can I leave boxes 15 & 16 blank if they are filled in on his W2?

If there are no state income taxes withheld entered in box 17 of the W-2, then leave the boxes 15, 16 and 17 blank.
