If you prefer your address to read with a Unit #, you can simply put a comma after your street address and add "Unit #xxx" (i.e. 215 Maple St, Unit #360). Then it will appear in the address line of the tax return. That's perfectly acceptable.
Other than personal preference, showing the unit # in the "Apt No" box isn't a problem, however.
