My wife and I are filing married jointly; we are Missouri resident, but wife is in NY for the last 3 years doing the residency training. how to file separate wife NY only

My wife and I are filing married jointly; we are Missouri resident, but wife is in NY for the last 3 years doing the residency training. how to file separate NY resident for wife only?

Since only your spouse is in New York and you are a nonresident of New York, you do have the option of filing separately in New York.  However, if you are using TurboTax Online, you will have to create a mock federal return to prepare the separate New York state return but you would only file the state return.  You would need to mail it as well.
