My sister died in 2021 but received income in 2023, this system says that I can't file if she died before 01/01/2023, how do I file, manually by paper?

Yes 2021 taxes were filed and no there is no estate. The reason I’m asking is because she got a payment for something in 2023 and it is being reported as income. But the online system will not allow me to process it because she died prior to 2023. I was thinking I still need to file it but manually.

Any earnings after the date of death are taxable to the beneficiary of the account or to the estate.  I am sorry for your loss. For more information see the following TurboTax help article:
