If your federal return was rejected would the tax payment you set up to pay your federal taxes still be deducted?

No it will not .... the rejection is like a letter being returned as undeliverable by the postman.  The IRS never saw the payment instructions as the return was sent back unopened. So fix the return and resubmit with the payment request... or better yet make the payment online directly on the IRS web site so you know it got there or mail a check ... you have until 4/15/19 to make the payment.

If you selected direct debit from your checking or saving account to pay the federal taxes owed and your tax return was rejected, then the information for paying the taxes was not received by the IRS.
