Turbotax asking to fill K-1 box 1 and box2 on two separate K-1's with same partnership name, but on schedule E and on Form 8582 partnership and EIN showing up twice. Is it expected. Will there be an issue from IRS later.

yes it will appear twice. no the IRS will not have issues since different activities (line 1 and 2 are different activities) and there's a need to track activities separately.
