Question

I filed my federal and state last night and paid the balances due. My taxes were rejected by both and I refiled today. I want to pay the difference only.

You paid the taxes owed for both federal and state taxes?  If so, why do you think there is a difference owed?  Did you make changes to the tax return after the rejection?  How did you pay the taxes owed for federal and for the state?

FYI - Filing your taxes and paying your taxes (both state and federal) are two completely separate things. If your e-filed tax return was rejected, that does *NOT* mean your payment was rejected. More than likely your tax payments went through. How you confirm that depends on how you paid. Credit Card? Bank Draft? It's also possible to check the status on the IRS website for your federal if you paid online. If it says "pending" then while it hasn't completed yet, it most definitely was not rejected.

Yes, I understand that.  Both state and IRS are pending.  When I went into the turbo tax site to revise my mistake, I owed about $1200 more.  When I went to pay, the site tried to make the whole revised amount which would have been a big overage.  I was wondering how I can revise my taxes and only pay the difference.  Thanks

You have not yet indicated how you actually paid, or set up payments the first time.

1)   IF you set up auto-debit payments thru the TTX software along with your e-file, then the rejected e-files result in the initial auto-debits not being submitted at all to the Feds and State.  With an e-file rejection, the Feds and state never get the original debit information since the entire submission is rejected.  Thus, after you corrected your e-file data and resubmitted them..IF...if they are accepted, then the new auto-debits will then go thru too.  (make sure you read the separate Electronic Filing Instructions for Fed and State, since some state's payments cannot be arranged thru the tax return e-file, and must be paid separately by you.)

2)  If you e-filed with TTX, but indicated you would pay separately on your own (not using the TTX e-file), then you navigated  separately to the IRS and State payment websites to set up your payment to the IRS and State.   Then that type of payment procedure will still proceed since it was not arranged thru the software.   So, in this situation, you would again go to those same websites and arrange payment of the difference...after you wait to be sure that both the Fed and State e-files have been "accepted".
