Are you referring to the worksheet that calculates how much of your Soc Sec income (SSA-1099) is taxable, or rather the worksheet to determine the self-employment tax. In either case, did you enter your pension 1099-R in the correct location?

Retirement tax questions
Your pension is being included on Line 3 of the Social Security Worksheet, assuming it is taxable. The purpose of the worksheet is to determine if any of your Social Security benefits are taxable.
Although the IRS worksheet does not specifically mention it, taxable pensions (Line 4d of Form 1040) should also be included in Line 3 of the worksheet. This is because your other taxable income is compared to your social security income to determine if any of it is taxable.
