My wife has no income for last year because she is disabled, but hasn't been found to be disabled by the state yet... how do I file properly?

Married filing Joint. If a certified medical doctor says or has said she was disabled in 2016, that's all you need for your federal taxes. I can't speak for state though.

You can file as Married Filing Jointly, if your spouse agrees, even if one of you had no income for the year. When you use MFJ, there is no requirement for both to have income.
