I am a graduate student on fellowship. Tuition is paid for by my fellowship (tuition waiver), but I have to pay fees. Should I include the tuition amount (paid for by fellowship) and fees (paid for by me) in the tuition and fees?

My fellowship stipend is 30K, with which I pay the fees but not the tuition. Should I include 30K in the fellowship amount or the 30K minus fees?

The answer to your question is that you should consider an amount equal to $30,000, minus fees paid to your university as a condition for enrollment, or for specific courses, as your taxable fellowship (stipend) income.  The citation for this is (2016) IRS Publication 970, Page 5, which reads in part:

"Qualified education expenses

For purposes of tax-free scholarships and fellowship grants, these are expenses
for:
  • Tuition and fees required to enroll at or attend an eligible educational institution; and
  • Course-related expenses, such as fees, books, supplies, and equipment that are required for the courses at the eligible educational institution. These items must be required of all students in your course of instruction."
