Because PA and MD have reciprocity, a resident of MD should not have had PA taxes withheld. Therefore, you would not file a tax return in PA. However, if you had PA taxes withheld in error, you obviously want to get those back. Your PA wages are $0, regardless of what the W2 says. So, yes, make the PA wages $0 so you can get all of the withholding back.
Changing wages to $0 or selecting "Entire amount of this income is not taxable in PA" accomplish the same thing. It doesn't matter which option you choose.
Also- ensure that you do not take a credit for paying taxes to PA on your MD return, since you aren't paying any taxes to PA.
