My extension was rejected. I put in my bank acct info for the first extension and now my turbotax federal refund is at $0. Will the money still be taken out?

No, the money won't be taken out because the IRS rejected it. Correct the extension. The reason it says $0 is because, in TurboTax, you entered how much the IRS is going to take out of your account once your extension gets accepted.
