If I paid less than $600 in student loan interest, I don't get a 1098e. Can I still claim the interest I paid even though I don't have the form?

The software asks me to enter the information from 1098-E, but I don't have one because the amount paid was less than $600. That said, I have records of how much was paid, so I know what the total is. Do I just enter that number as though I had the 1098-E, even without the actual form?

Yes, you can enter your actual student loan interest as if you had received form 1098-E.
