If our income tax refund was levied last year for my wife's student loan dept, will we be levied again if there is a remaining balance?

I'm trying to decide if we should file jointly or separately?

Yes. However, you can still file married filing jointly but you would need to file an injured spouse claim with your tax return, in order to get your portion of the joint refund. Please refer to the following FAQ for instructions on how to file this claim in Turbo Tax. https://ttlc.intuit.com/replies/3326788
