Single member LLC and married.
I own a single member LLC in CA.
I am also married.
Am I still able to file jointly?
She is not part of the LLC and has very little income.

Yes, you are still able to file jointly. When you enter the information for your business, you will want to make sure that you select that you "did the work or owned the business" (see attached screenshot-you may need to click to enlarge).
