My husband and I own 50% each of an S corp. Are payroll taxes paid in the course of business for the year the same as the tax paid that is on our W-2s?

We have been paying taxes on the EFTPS system every 2 weeks, as well as the state tax on the state site.

Yes, if payroll tax payments are the only payments you are making through EFTPS and the state sites.  EFTPS also allows other payments such as federal estimated tax payments, etc.
