How do I file if I am a remote employee for a company in Mass, and I also do consulting development on the side?

You can be both employed and self-employed, this is common.  The fact that your company is based in MA won't affect anything- your income will be income of your resident state, and your payroll department most likely withheld taxes for your resident state (assuming your state has a state income tax).

After entering your W2s, be sure to enter your business income (with or without 1099-MISCs) and expenses in the Income & Expenses > Self-Employment section.
