I had some software development work done by a foreign company owned by a US citizen living in Europe. Do I need to file a 1099 for them? If so, how do I fill out the 1099 without a US tax ID (I have their 'KvK' number which is their TIN equivalent)? If not, how do I account for it?

No, you do not need to file a Form 1099-Misc on the foreign company.
Per the Instructions for Form 1099-MISC you are required to file a Form 1099-MISC, Miscellaneous Income, for each person in the course of your business to whom you have paid during the year.
You do not need to file the form on a company only on individuals.
