I believe what you are seeing is nothing more than a TurboTax security feature to prevent a customer from accidentally including multiple copies of the same Schedule C. Try making a slight modification to each Schedule C, perhaps a notation of "Partner 1" and "Partner 2" in the business description, to allow TurboTax to accept these as two separate and distinct Schedules C.
