Can I file quarterly if I am a sole proprietor and can me and my wife file jointly since she is also a sole proprietor with her business.

Filing quarterly is just to send in the estimated payments.  Actually the payments go towards your whole Joint return .  You both file all your combined income on a Joint return.  You each file separate schedule C for your business in the Joint return.
