Your original return will be process as filed. You should not amend until you receive the refund from the first return because if the IRS changes it then the amended return will be incorrect.
A amended return is just the difference and is paid separately. Amended returns are currently taking about 6 months to process.
If line 20 of Form 1040-X -- Amount you owe -- contains an amount, that is what you owe as a result of amending your return, whether you owed or received a refund on your original return.
You'll still get the whole refund amount you claimed on your original return.
