Your company is correct. Changes to your W-4 only reflect the future. Just enter your W-2 as it is and make sure to update your w-4 with your employer. Nothing happens though, just enter the form as is.
Your W-4 does not dictate how you have to file your tax return. Your W-2 only told the employer how much tax to withhold from your paychecks. You cannot go back in time and change it now. Enter the W-2's you have exactly as they are.
If you were legally married at the end of 2025, your choices are to file married filing jointly or married filing separately.

Your W4 and W2 don’t have to match your actual filing status. And they can’t go back and change the tax withholding amounts now. What was withheld is done. Just file your tax return correct. I’m married but claim Single on my W4 to have more taken out.
