The calculations are accurate based in the data you entered. TurboTax has no way to know if the data that you entered is accurate or not.
Like 44 & 63 is the tax based on all or your entries. The IRS letter would have told you what they changed that in turn caused the line 44 tax to be different. What did it say?
So what did the IRS change? Read the whole letter over slowly and carefully. It will say. What CP# or Letter # is at the top?
1040 Line 43 is taxable income. They probably increased that one. And common things they increase income is for 1099R income. Either you missed entering one or you reported the wrong taxable amount on line 15b or 16b. Or it showed up on the wrong line 15/16 so the IRS missed it. And if you get Social Security and they increase some other income it will make more of your SS taxable.
CP11
Turbo Tax made these calculations
Math error IRS on line 44 ($x.xx). Line 63 changed By "$x.xx".
It was Turbo Tax calculating it not me entering it.
I am sure there were other changes that affected those lines ... however if you insist TT is wrong ...

If there was no change to line 43, it's unlikely that there would be any change to line 44 if your tax was determined entirely from the tax table. Apparently your tax was determined using some other worksheet or form and the IRS made some change to one of values used in the calculation on that worksheet or form.
Also, the IRS isn't always right in determining these sorts of changes. You'll need to determine what they changed that caused the change in the amount on line 44 since it's extremely unlikely that the cause was an actual calculation error by TurboTax. The IRS calls any difference between the IRS's results (based on information provided directly to the IRS from various sources such as Forms W-2 and 1099) and your tax return a "calculation error." "Calculation error" does not necessarily imply a math error or even any error in processing the input you provided to TurboTax.
