I requested a Covid-19 stimulus on irs.gov site so now it shows that I already filed so my tax return is rejected. I don't want to start over, how do I make my current file an amended one so I can file the return.

If you used the IRS non-filer site to get a stimulus check, you will now get a “duplicate SSN” rejection. We are seeing people who did not notice or ignored the warning on that site about using it if they would be filing a tax return.
Well, this does not help because the IRS is not processing paper returns. Is the amended return also not allowed via online and only paper?

Amended tax returns can only be printed and mailed, they cannot be e-filed. You do Not amend a federal tax return if the original tax return has not been filed or accepted by the IRS.
