My wife works at Florida and doesn't have a state tax. last years, I filed as Married filed jointly, my state tax increases by adding her W2 form. Do I pay her state tax?

If this was incorrect, can we fix it?
I also don't want to repeat that in the new taxreturn. What should I do?

I left in New Jersey and now in North Carolina and she lives in Florida

Where do the two of you live?  Your home state taxes all of your wages, regardless of where earned. Many states give credit for taxes paid to other states, but that doesn't apply here because (as you said) FL has no state income tax.  And filing Married Separately won't help.
