My wife forgot to file her 2019 taxes last year, so she just sent them in 2 weeks ago. Should we hold off on filing our 2020 taxes or go ahead and file?

We have not received confirmation that the IRS has filed it yet. Should we wait for confirmation or mark our 2020 taxes as her not having filed last year? She is getting a refund for 2019, and we are getting a refund for 2020 as well.

You do not have to wait. In fact, it will likely be a few months before her late 2019 return is processed. You can go ahead and file your 2020 return.
