My husband filed his taxes as married filing separately. Then, we decided it would be best to file married filing jointly. We filled out an amended return and have sent that in. However, I started to file my taxes online as well as married filing jointly

That's ok.  If you didn't file your return it didn't go anywhere.  You can just leave it or You can try to clear it    https://ttlc.intuit.com/replies/4248526

Thank you for your quick response! My whole question didn't post... In the meantime, I had started my return as married filing jointly and submitted it, but it got rejected because my husband's SSN is attached to another return (the one he filed - now filed amended). Can I just leave it as rejected? Will it resolve once the amended return is processed?
