the IRS lied. hyphens whether for SSN or EIN should not affect your filing.

however if you enter an SSN where an EIN is supposed to go or vice versa, that could mess up things.

Not everyone who works for IRS is a software genius. That is dumbest excuse I ever heard from them and do not believe it is the reason your return was delayed.
