These will be processed as separate transactions.

So does that mean the different estimated will be deposited after the original deposit is accepted and posted?

I got my original refund already but after amending and adding my 1098T, the refund increases. My analysis told me I got the amount after amending the processed refund. But I'm still missing the difference and was wondering if that's going to be deposited. It didn't say to mail it because I was able to amend electronically and it gave me a new refund amount. The difference is still under my account as a federal return.

You have to mail tne 1040X Amended return.  Did you do the amended return right?  You just can’t enter the changes.  You have to first start the amended process by clicking on Amend on the welcome back screen.  Then the refund monitors reset to zero.  Then you enter the new info and it shows you the difference you get back.

If you entered the changes before hitting Amend then take the changes out and put your return back to the way it was when you originally filed it.  Then amend properly.

I did amend properly because it reset the refund to zero. Upon submitting the changes, it showed the difference I would be getting back. It even has the difference on my account under "Federal Return". I do not know where to get the 1040x online to mail. Or where to mail to if that is the case.

Hope you mailed the amended return.  You will still get the first refund or need to pay the original tax due.  Then the amended return is only for the difference you get back or owe.  In fact you should not even amend until the first return has fully processed and you get the first refund or your tax due payment has cleared.  And make sure the original refund or tax paid shows up on the amended return.  You can confirm this by printing your amendment and looking at the 1040X. Line 18 should be your original refund amount and line 22 should be your additional refund.  If you paid on your original return it will be on line 16.  If there is an amount owed with the amendment, it will be on line 20.
