If my amended state return has been processed and a refund received does that mean my federal amended return has been processed and adjusted as well?

My wife had to file amended return as it was effecting the status of my return and she has received her amended state return but her federal amended return is still processing and I would like to know if I submit my amended federal return will it run into an issue where mine is rejected because hers is still processing

No it does not ... the federal & state are totally separate taxing authorities and you had to mail in the correct form to the correct entity and they process them individually ... the fed can take 16 weeks or more to complete. 

If her original return caused your return to be rejected then it is almost certain you will have to paper file your original return even if her amended return is processed.   Why did your return reject ?

It was rejected because she had put both our kids ss on her return instead of just one which caused mine to be rejected due to not being able to have the same dependent on multiple returns

Well in that case you MUST mail in the return .... efile will not be possible this year.

Are you doing an amended return too?  Why?  You do not amend to fix a rejected return.  Sounds like you still need to file your original return.  Which you have to print and mail.  Even if her Amended return is processed you still have to mail your return this year.  Once a ssn gets filed and in the IRS database can not efile it again.
