Not clear what you mean by “paying for your refund “.
what you're paying for are the fees for Intuit providing the app to prepare your return and possibly bank fees for handling it paying the fees out of your refund. Intuit and the banks are not government companies. however, like other profit-making businesses, this adds to their income. generally the more income the companies make the more taxes they pay to the government. this is just like the taxes you pay on your income.
Do you want to avoid the refund processing fee? Instead of paying $39.99 (or $44.99 in CA) to have your TurboTax fees deducted from your federal refund and chancing problems with the third party bank that handles that, pay your fees upfront using a debit or credit card before you file.
