If I file an amended return which reduces my refund, do I have to pay the difference to the IRS or will they deduct that from my refund?

You pay the difference with the amended return when you print, sign and mail it in.   You cant e-file an amended return.

You'll still receive the original refund, you should wait until that arrives before sending in an amended return, just in case IRS makes changes to the original.
