If I ammend my taxes, the returns that are being processed are they now delayed or is it two separate returns?

Your original return will be processed normally, and will not be affected by the filing of your amended return.  They are processed separately.  The amended return will need to be mailed in order to be filed, as it cannot be filed electronically.
