I submitted my taxes and paid $4,000, but realized I had more deductions and amended my taxes, and am owed $500. Therefore I am owed $4,500 now. When will this happen?

They took the $4,000 from my account, but I'm actually owed a $500 refund plus the original $4,000 back. How can I assure this to happen?

You don't get the original tax due back.  The amended return is only for the difference you get back or owe.  I think the cover sheet shows what the original return WOULD have been if you did it right the first time.

Go by the actual 1040X.  Line 18 should be your original refund amount and line 22 should be your additional refund.  If you paid on your original return it will be on line 16.  If there is an amount owed with the amendment, it will be on line 20.

Enter the amount you already paid.

Form 1040-X takes everything into account to arrive at the final result.

If you make a mistake, IRS will adjust you amended tax return.

Print and review 1040-X carefully before you SUBMIT it.
