I recently sumbitted my 1040 but discovered I will also need to complete the 2555 form. Will this cause any issues to my original 1040 when I submit?

Or can they be done separately, at different times? I will need to wait until next month to qualify for the Physical Presence test.

Once you qualify for the physical presence test, you will need to file an Amended return.  I recommend not filing your amended return until your original return has been processed and you've received any refund you are entitled to, or your payment for tax owed has cleared.
