You can submit an accuracy claim to TurboTax if you feel you have to pay the IRS as the result of an error on the part of TurboTax.

If you underpaid your estimated taxes, then you may be subject to interest and penalties. The payment of estimated taxes is subject to many variables based  on when money is earned, when associated expenses are paid and when the related estimated taxes are paid in. Guidance that you may have received from TurboTax was based on your estimate of future income and expenses. If you did not update the estimates as actual business results came in, then the estimates entered in TurboTax would not be valid.

You can see this TurboTax article to learn how you can submit an accuracy claim.

@4chanda   Is it for the original tax due amount or did they change your return and say you owe more?

Your only proof of payment is your bank statement or credit card showing the payment coming out. Turbo Tax only passes your bank account number to the IRS or state for them to take it out of your account. And the IRS or state does not update Turbo Tax when or if they get your payment.

How to pay the IRS in Turbo Tax

A direct debit for your federal IRS tax due will say IRS-USA TAX PAYMENT on your bank statement. Info on using Direct Debit to pay the federal tax due

So if you entered your bank info, double check the routing number and account number with your bank. Maybe the IRS couldn't pull it out of your account. Some banks use different routing numbers for refunds and payments.

Or are you confusing paying the tax due with the Turbo Tax fees?   You had to pay the fees with a credit card.
