I keep getting overdrawn in my bank but I paid through my tax refund. Yet, my student loans took my entire refund. So am I being charged because my refund was taken?

Yes, You still owe Turbo Tax.  They didn’t get paid because the IRS kept your refund.    They only get the fee deducted AFTER the IRS sends it.  So if the IRS kept it Turbo Tax couldn’t take the fee out.  At least you will be saving the extra 39.99 Refund Processing Service charge (44.99 in California).
