Yes---you can save what you have entered so far and come back to it later.  And you are making the correct choice.  You are supposed to wait for all of your W-2's and enter them all on the same tax return.  Just make sure you come back to exactly the same account with the same user ID.

You can partially complete your tax return and then wait for the other W-2 to complete it. When you stop working on your return, it is automatically saved when using the online version. You can then log back in and resume working on it.
