I just filed amended return, but only New York state was e-filed not the federal return ...Why? Also, what/how do I need to file my amended federal return? 

That is, how do I E-File or file my amended federal tax return?

Unfortunately the IRS does not accepted e-file amended returns. You will need to print it out and mail it in, along with any tax documents that you used to amend the return. The program will guide you on how to print off the return and where to mail it in.
