Do your bank records (account or credit card statement) show the payment from your account took place? That's the Only acknowledgement of payment you normally get.
TurboTax can only include payment option you selected with return. You are responsible for ensuring payment actually takes place; IRS does Not send payment acknowledgement to TurboTax, or to you.
You'll probably need to call IRS to get clarification on what has happened, the phone number should be on the notice.
