I have a federal refund larger then my "self-employment" tax dose the tax get paid out of my refund? or do I pay the self-employment tax when I file?

Your refund as shown on TurboTax is after the self-employment tax has been taken out.

If your Federal payments (which includes such things as withholding, Earned Income Credit and the Refundable Child Tax Credit) exceeds your Total Tax (which includes the Self-Employment Tax) the IRS will apply the payments to against your total tax and refund the difference.
