I had to amend my tax return and it now says I’m getting less on paper, than what it says online. What can I do to change that?

When you start the amend process, the refund that is shown in TurboTax is reset to zero. 

You will still get the original refund. The amended return will show the difference you owe, or that you will get back as a refund. In your case you will get an additional refund based on the amended return as well as the original refund that you are due based on your original return.
