I completely forgot to claim deductions for my 2016 and 2017 tax returns, so will I have to pay penalties after I send the amended returns? Will the amended returns affect my 2018 return?

It's better to file your earlier returns first.
You won't have to pay a penalty if you're getting money back for 2016 and 2017
The amended returns (in this case) will not effect your 2018 return.
