I filed my state (CA) taxes, and then had to amend it. I got my refund, but it was the old amount. Will I be getting the difference ($1,100) at a later date?

Yes, processing for the original returns and the amended returns are done differently.

You got your original refund already (which is as it should be), and you will get the difference (if any) from the state in due course.

Note that amended return processing is typically much slower than the original return processing - on the federal level, the difference is 2-3 weeks for the refund of the original return,  but 8-12 weeks for the amended return's refund.
