not sure how you accomplished that feat because normally if you don't e-file federal you can't e-file state. There's a fee for e-filing state.
Not sure what you think you did, but it is impossible to e-file a state return if you did not e-file the federal return. If your federal return was not e-filed AND accepted, you could not e-file the state. Your state has to be printed, signed and mailed or it has not been filed at all.
Not sure what emails you are getting. The only way you could have chosen to have TurboTax fees deducted from a federal refund would have been if you e-filed your federal return and chose refund processing to have a third party bank take your fees out of your refund and send you the rest of the refund.
Sounds like you better check on your e-file status and see what you really did, and sort this out with customer support.
Did you e-file? Did you click a big orange button that said “Transmit my returns now?”
When you e-file your federal return you will receive two emails from TurboTax. The first one will say that your return was submitted. The second email will tell you if your federal return was accepted or rejected. If you e-filed a state return, there will be a third email to tell you if the state accepted or rejected your state return.
First, check your e-file status to see if your return was accepted:

If the IRS accepted it, what does it say here?
Or does your account say “Ready to Mail?”
Note: If it says “Ready to Mail” or “Printed” that means YOU have to mail it yourself. TurboTax does not mail your tax return for you.

Don't know about if you efiled or mailed the federal return but it seems it was efiled and the fees are supposed to come out of your refund. If you also printed and mailed it that will cause more delays.
Sounds like the IRS is taking too long to send your refund or reduced it. See What if the IRS reduces your refund or delays it.

Then when the IRS does send your refund they won't take the fees out again.

You should have received about 4 emails asking for the fees. If you don't pay they will debit your account. You had to agree to it.
