When you do an amended return, it assumes you already received your initial refund, so no it does not deduct it.

I amended my return. On my original return I had a substantial refund, which I applied to my taxes for next year.
The amended return did two things. It reduced the amount of refund by the $22 owed, and showed on the return that reduced refund amount was now the amount of taxes applied to next year. It also told me to pay $22 along with the 1040X. This is incorrect. I will now have paid the difference directly and have had my refund application to next years taxes reduced by $22.
