Did you enter her income in the W-2 section of the program?  When filing as Married Filing Jointly in every section to enter income there are selections, By Name, to select who the income belongs to.

Click on Federal on the left side of the online program screen

Click on Wages & Income

On Wages and Salaries or on the W-2 already entered, click on Edit/Add

Are you filing a joint return?  When you were entering your information in My Info did you say there that you want to file together with your spouse?   Did you then enter all of her information like name, SSN, etc.  ?   Every income screen should have a spot with your name and your spouse's name.  Enter your spouse's income under her name.
