The IRS will not process the amended return until original return is processed. If the amendment shows a balance due then it needs to be paid. It won’t be deducted from original return.

You are not charged to amend your tax return unless amending required you to upgrade to a higher version of the software.   But you cannot pay the fee from your refund when you amend.   You have to pay upfront for the upgrade if you amended.   When you amend a tax return, the IRS will not make a direct deposit to a bank account.  They mail you a check.   So it is not possible to pay from your refund.

If you had to upgrade the TT program to complete the amended return then that fee  increase cannot be deducted from the amended federal return refund.  You must pay it up front before you can file it.  WAIT for the original return to be fully processed and you have the refund in hand then return to pay the TT fee and efile the amended return.

If you owe on the amended then that payment can either be direct debited or you can send a check in the mail  or pay the fed directly online.

Look at the form 1040X carefully before you file it  …

Column A should have the figures from the original return, Column C the corrected figures and Column B the differences between the other 2 which needs an explanation on page 2 of the form 1040X.

If you completed it correctly you will see an entry on either line 16 OR 18:

On line 16 should be the amount you paid with your original return. If you paid nothing already then this line should be zero.

On line 18 should be the amount of your original refund you received.  If you have not received your refund yet then you need to wait for it.  If the refund changes from what you expected then this line must reflect that change.

Then you will see your extra refund on line 22 OR  the new balance due you need to pay on line 20.
