Hi, turbotax premier (sofware) failed to add my IRC 414 and IRC 125 contributions to my NY taxes and now I have received a letter from NYS stating that I owe penalties.

I have the same exact problem. I filled everything out correctly, but Turbo Tax didn't populate the NYS filing. I'm on hold with Turbo Tax now.

Any calculation errors on the part of TurboTax are covered under the Accurate Calculation Guarantee.  TurboTax will pay any penalties and/or interest due to a calculation error but not any taxes owed.  The Guarantee does not cover any user entry errors or omissions.
